Ive just fitted a split cu,both sides on rcd's.

My thought was,is there any way of diverting the alarm breaker off the rcd,as if it trips,the alarm my go off,while you're on holiday or something?

Or is there an accepted practice that I dont know of.
The exhisting board just had it wired to its own 3036 breaker.

You could fit a separate one way consumer unit,if you wanted.Whether or not it needs rcd protection itself would need to be verified.But I think if your new board had a non rcd main switch,your options would be easier.
your 2 rcds for the rest of the installation would still be fitted as well.

I would think your new split CU can be arranged so that you can have 1 way that is not RCD protected. ie before your first RCD, the ones that i am familiar with have flexible bus bar arrangement eg wylex and MK sentry.
