Have just replaced my low voltage thermostat with NEST version.

Have moved the new thermostat by extending wiring with connection box (wiring is low voltage).

Is it safe to plaster directly over the connection box and wiring??

As long as the box is suitable IP rated and the connections are maintenance free connectors (not your basic screw terminals type)
